I suspect it is a result of the Craft Mastery skill being a repurposed Craft Armor or Craft Weapon skill, but the character sheet lists the Intelligence bonus improperly, which can be a touch misleading at a glance.
It is functioning as it should, bonus crafting points per natural ranks and all that, just the display in the character sheet is off.
