Have noted this many times over the past few weeks
When i make a note for custom orders in Bendir or Cordor I put the item name of buyer and price given for said order
when i started cross server orders, i noted anything taken in Bendir vanishes once back to Cordor and vice versa
Just a few minutes ago it erased all my notes once more.

Are you talking about the journal by pressing 'J' in-game? If so, your journal is a local file on your machine - disguising, stealthing or any name altering mechanic will cause it to be lost. This is why it is advisable to just use in-game notes and notebooks to keep things that are important.
