I love the ship system, i think it's awesome and super and wondrous in all aspects but one! truly The setup is a masterpiece, but Iam going to suggest an alternative based on personal experience.
Xarge's pirate ship boarded mine once, while i was out sailing on my own on Hafiz. I only been boarded that one time at sea, and i ponder if we could make it happen more often and encourage people like me to not sail alone (I did it mainly cause iam paranoid about lossing it, lots of people made use of my boat while i was offline)

Each hour or two you will encounter the features from the removed options you will have to pick from the navigator what you want to do:
Stey here and await my orders.
Maintain our current status.
if you pick maintain our current position you will stey to board a NPC pirate ship or whatever, but by doing so you will add time to the time you spend getting from A to B. so if you pick Maintain our current status 3-5 times you will end up at your desired location. if you pick Stey here and await my orders repeatly you will spend more then 5 to infinite hours to get to your location.
This might make players stey longer at sea, however.. here is were it get fun. when a angry ship that have the power to attack an other ship set sail, it's more likely to met other PC ships at sea, even if it just Sail from A to B. The victim ships will have to pick from the navigator if they again.. want to stey (get boarded) or maintain the current status (attempt to flee to their location) while the angry ship will have to pick if they want to stey (trying to catch up to the other ship and board) or maintain current status (move on)
Not sure if it's understandable what i had in mind. but i think it will make people take more people out at sea to avoid getting boarded, and make the ships that can attack others more useful in that aspect. It's kinda like chess were you have to make a move in turns.
