Yes, skiff is misleading. I wasn't sure what is wrong with is too.
The answer is that you have to board Sea Reaver from the Crow's Nest now. There is transition spot in the docks.

Fixed this a couple of days ago. Ship can now be accessed at Crow's Nest Jetty.
